Recently I applied a setting to my server's software to make every process run faster, and I had to reboot the server for the settings to take effect. Websites hosted on the server were up as normal.
Today I did a random check on my site by visiting: www.solvedns.com/example.com
The results were usual except the SOA record section ended up with a big FAIL. The message was as follows:
SOA Record
FAIL There are no SOA records for your domain name at (insert second DNS server here)!
I have setup two nameservers which point to the same dedicated server IP address but the record failure only references the second one, not the first. I understand it'd be ideal to have another IP address for the second nameserver but my budget does not allow for this.
There's even a posting online that someone thinks WHM (which is what I use to manage domains) is faulty when it comes to making an SOA record:

Is there a quick way I can add an SOA record to the second nameserver without disrupting any websites on the server? and if that's not possible, is there a way I can do it without making guests feel the websites are down forever?
The server currently uses WHM 11.52.2 (build 5) and I have full root access to the server, so I don't mind if the solution involves taking certain steps in WHM interface and/or typing a few commands in the shell.
I just don't want any of my domains to look miserable to technical items (a.k.a. good bots like googlebot or even specialized bots people could use to evaluate which site is 100% fantastic, etc.)
