If I make and sell a shirt at school that is based off the Supreme box logo, is that illegal? The box would be green and it would say my school's name in the same font, but yellow/gold.

You're 100% fine. The Supreme box logo was trademarked in 2013 specifically the white word supreme in its signature font on a red box background. You have a different word in different color combinations. There is no problem at all.
Maybe, if you would resell it, you can be sued by aforementioned brand. BUT if it is possible that you could contact the brand, and assure them that you would use it for school-only purposes, then you would be able to do that with no other problems. They earn a lot because of their brand name-tag alone. So, good luck.
